What stopped them? Here's a little run-down of what stopped them;
Naugus plot - Penders. The closure to the arc would very likely have Geoffrey, since the last we saw of Naugus prior to #252, he had just possessed Geoff. SFFs - Penders, kinda. At least a few of the members were his characters. Not the main ones, but still. Elias balancing king and country - Guess who. Mecha Sally - ...Not sure. Maybe the solution was going to involve concepts that couldn't be used any more. Silver's quest - Just an unfortunate victim of everything else. Bunnie - That was technically resolved anyway. Antoine - Eh.

Mr. Flynn, you can drop the Naugus plot, and I'll be annoyed. You can drop the Metal Sally arc and I'll be disappointed. But I swear, if you drop the ShardxNICOLE arc there will be hell to pay, sir, HELL TO PAY.

Shard's not a Penders character, so he should be fine. Let's say he was the only Secret Freedom Fighter cos Shard is just that good

Reading the final arc of the comic since I'm quitting this series, and I'm kind of okay with the current Sonic universe arc. But I'm not able to avoid feeling that Marine is getting bashed quite a bit in this arc.

But she's not like this in the games, and this is even set after Sonic Rush Adventure so she should have gotten over her bad quirks that she had in that game. I know she's annoying, but to outright turn her into a this just to bash her. I thought Archie were supposed to be done by professionals who can leave their inner fanboy behind when working.

Sorry, that seems off-topic. But my point is that Flynn, for all his incredible talent, is definitely a great big fanboy. It's my only consistently recurring complaint about his work.

Yup. Every time I see a cameo I am just filled with an overwhelming rage.
But seriously, no. Cameos like your recurring Ray stuff, or your inclusion of either your own or your friends' characters, I'm absolutely fine with. My problem is when the cameos become a focus; when the cameo serves to make you stop, takes you out of the experience, and makes you remember that character outside of the universe. You are no longer in the experience or going along with the flow of the story, you're thinking "where do I know him from again?" (Actually, I can't think of a single time this has happened in Archie.)
It's the same with the in-jokes - I don't mind the odd one here and there (and Robotnik's insanity was a great way to get a ton of them in without breaking the immersion), but it's when an entire page is dedicated to Mega Man X gags (Blast Hor-whoa! Sting Chamele-ow! etc.), it just obliterates the flow. Or, when Vector yells "FIND THE COMPUTER ROOM" three times in one comic, completely [censored]tering the immersion.
I still love (like, REALLY love) Flynn's work, it's just that that sticks in my craw. Even then, it's a very personal complaint, and I can see the appeal. It's just really not for me.

The problem with a lot of cameos the comic can become a "spot the cameo" challenge rather than a flowing story. A bit like a multi-page Where's Wally... I would agree with Shay here, the rantings of Insane Eggman was pretty hilarious, but the Vector lines were just as annoying as the meme itself. It added nothing to the story. Having said that, Evan Stanley squeezing "that mouth" onto a panel of Shard made me laugh.

Having just read Issue 254, I have hope that the comic may well come out of the post-Kenders lawsuit mess better than ever. The artwork continues to astound and I'm pretty impressed by what they've done with the characters that have been re-introduced. Muttski is back and now he's an anthro! Did not see that coming!

Being the massive colour diva that I am, my recent complaint is that Herms' colours aren't as detailed as they once were. They're not as fluid as they used to be, with more of a cell shaded look to them, than the gradient tool he's used in the past. I know he's got the main series, some SU at times, Mega Man and the New Crusaders, and it's a time saving method (which I totally get), but that's me. All in all, Matt's colour choices are spot on (especially when implying distance), Sonic has become far too light, than the more royal blue of a few months ago. :/
