Maybe he keeps it seperate from the main Emerald chamber where the big eff-off ones are supposed to be stored.... so it doesn't grow in size because it isn't in contact with the others?

I always used to think that Knuckles Kept the grey emerald in his dreadlocks, and wouldn't put it with the other emeralds in case of an emergency like in showdown,where he needed to use its power in case the emeralds got out of control or in the wrong hands. I all so assumed that the emeralds can change their size to fit into sonic or knuckles gloves. Unless they were in contact with the Master emerald which drew the chaos emeralds to it and thus creating the super emeralds once they were charged with the master emeralds full power going to the next set of emerald hence changing their shape and size.

Considerring Chaos Energy is highly unstable, and has been shown to mutate the container it's in (see the crystalised Robotnik in "Robotnik Reigns Surpreme"), it's quite easy to imagine that the Chaos Emeralds are unstable containers, that can be moulded to shape, by the Chaos Energy within them.

Because SEGA like a lack of consitency? Actually Sega of Japan is consistent. Sonic 1 (and all the rest) is on Earth (he was born in Easter Island, etc, wtc). An interview where they speak about Mobius' strips (if you don't know, it's the infinute symbol) that appears in Sonic CD got mixed up and both America and Europe got their Sonic universe placed on "Mobius". Also Robotnik's true name was Eggman. When SA1 e 2 came out, Sega tried to come to a consense and gave Eggman his Robotnik name but continued to set the action on Earth.

why did they turn up in the games? Robotnik has been a human in the games since day 1. Some hidden metaphor for mankind's abuse of nature for power maybe? Anyway I think a story about why the emeralds got separated might be interesting... Like a story from the ancient past style of thing. But I can only see it being explained with references to the Drakon, and an entire storyline about the extinction of the Echidnas feels a bit much for some reason.
